Megadrive: CPU is over twice as fast meaning it can use raw power to pull off pretty much any effect that the SNES can do and is far better suited to games that require speed.
SNES: Easier to do 3D type effects within the limits of Mode 7 and can display a lot more colours on screen.
Both machines have their trade-offs so it comes down to the games really and I myself far prefer the library of the Megadrive because of its shoot 'em ups, beat 'em ups and racing games.
I think the hardware is not very important, since the two are quite comparable. The Neo Geo was far more powerful than both but it was extremely expensive (especially the games) and was lacking in the game department.
What matters more is the game library and both have quite decent ones, so it comes down to personal preference. Back then I played with both quite a bit. The Mega Drive got a lot of play because of its great arcade conversions. Nowadays I play more with the SNES since I play the arcade games with MAME.
For jRPG fans (I'm not) the SNES is the exclusive choice. For the genres you mentioned, while both have some great games, I think the Mega Drive has a better selection.
Anyway, irrespectively of the Mega Drive comparison, the SNES, while not very hot in the innovation department, had some nice quirky games like Umihara Kawase.
